Small core repairs

I'm replacing the floor in an 84' Entertainer. Last night as I cleaned the interior of the hull I found some dark spots. After digging them out, they didn't extend very far- maybe 2 inches or so round in two places. It would seem that replacing the basla in such a small area would not prove effective- is there another recommendation for repair? I would think filling a small area with resin and glassing over would be okay since they're small. Thoughts?
 
I wouldnt fill it with straight resin, but would likely be fine doing it with some bondo, or some of the various fiberglass fillers, with or without strands, then put a few pieces of cloth over the top
